Footscray Station closed on Friday afternoon, just as Melburnians were heading home for the long weekend.
A Victoria Police operation closed the station when an unidentified item was found, forcing trains to bypass the station. The item has since been confirmed safe.
Parts of the Sunbury, Werribee and Williamstown lines were suspended. Buses were ordered to replace trains from North Melbourne to Sunshine, Newport and Williamstown.
Train services have now resumed but there are delays of up to 90 minutes on the Sunbury, Werribee and Williamstown lines.
Crowd control measures are in place at stations in the City Loop and North Melbourne station.
